In EZ Exporter, you can create a "Product" export and add the following filter under the Custom Filters section of the Data Settings to export the products that aren't part of any collection:

Data must match: all conditions

• Collections IDs is blank

On the "Templates" page, there's also a template called "Products Not Part of Any Collection" you can use that already has these filters set and can be customized further.
